Closed Loop issues on HDC2450

I have 12 HDC2450 units I am running via CanOpen. HAve of them seems to running really well in clised loop mode and performing exactly as expected. The balance of the balance of hte units are seemingly not running well. The only wiring and control difference is that in these units, we had a wiring cross on the encoders and so the encoder being used for motor channel is on encoder input 2. I have configuredthat difference in Roborun, but I still am seeing unexplained counting issues - the encoder resolution seemsto be off by a factor of 2 compared to the other units. On my other units, I have the resolution set to 2048 ( as stated on encoder) and everything looks great. On the problem units, it seems liek I need to set the resolution to 4096 to get the feedback to match the command in open loop. Then in closed loop I just get incredibly odd performance at anything other than very slow speeds?

Does this make any sense? We can resolder all those conenctions, but wanted to understand if it could be something else?
