AIN11 and 12 are wonky?

Most inputs read < 50 when not connected and > 4600 when connected to +5V.
AIN 11 and 12 though read < 3 when not connected and >8 when connected (but never more than 11)
If used as Digital Inputs (which I'm trying to do), they will always return 0.

Digital inputs are logic 1 or logic 0. If it is active, then it will return a 1 if queried, else it will return a 0.

Analog voltage is anywhere from 0 to +5V. You should not connect more than 5V on these inputs.

What I mean is the following:

EVERY digital input, EXCEPT 11 and 12 will show:
0 when not connected
1 when connected to +5V

Digital inputs 11 and 12 show:
0 when not connected
0 when connected to +5V

When used as ANALOG inputs, I get the following from EVERY input EXCEPT 11 and 12:
< 50 (mV) when not connected
> 4700 (mV) when connected to +5V

Analog inputs 11 and 12 show:
< 3 (mV) when not connected
> 8, < 11 (mV) when connected to +5V

I have never connected any external source, but I have always used one of the +5V output pins of the board itself.

So the controller you are using is a higher end model such as the HBL or HDC controller. It may be possible that on those inputs, that there may be a flaw in the firmware that would cause these to not work properly, though I would need to verify.

How old is the controller? On the bottom of the controller, there is a sticker on the bottom. It should have a 4 digit code written on there.
